Rooney, pushed into a midfield role, netted the second of two first half equalisers, Lenell John-Lewis with the other from the penalty spot, as Boston produced some fine play and grit.
But Aaron Blair netted two more in the second half, the last at the death, to seal a match-winning hat-trick and leave Boston languishing in the drop zone.
“We are disappointed again – it's fine margins at the minute,” said Rooney.
“We had some really good play but I'm not really happy with the performance.
“It came down to two moments. It's a fine margin and really simple.
“It's really disappointing, but we move on.
“It is down to every individual to try to cut out their errors as best they can.
“Sometimes it can lead to a lack of confidence in players.
“But I think once we go and get the next win we will have more confidence in this kind of stuff.
“To be honest, it doesn't feel like we have any lack of confidence in the dressing room or even out there on the pitch.”
He continued “The last couple of weeks have been good.
“Today was similar to the game with Southend, another really good performance that we have come off the wrong side of.
“I was in midfield today and I felt comfortable and I enjoyed it. I felt confident.
“But I am happy to play anyway as long as I am in a competitive team.”
The 12.30pm kick-off meant many of the 125 away fans had to leave very early or the night before to get to the south coast and Rooney said: “It was a special atmosphere – not many teams have the following we have and we can't thank them enough.”
