Angelo Balanta put the Urchins ahead shortly after the interval, but Ryan Inniss’s own goal levelled matters before Luke Charman produced a superb late winner for the hosts.
Chances were limited during a goalless first half played in difficult conditions caused by Storm Boelo.
Hartlepool created the first opening when Max Clark’s long-range effort forced Arthur Nasta into a save, while Reiss McNally later headed James Miley’s corner towards goal without seriously troubling the Hornchurch keeper.
Will Harris also tested Nasta towards the interval, but the Urchins defended well to go into the break level.
Hornchurch emerged with greater intent and needed just a minute of the second half to break the deadlock.
Alfie Massey delivered a looping ball into the penalty area and Balanta arrived at the back post to guide home and put the visitors 1-0 ahead.
Hartlepool responded strongly, with Harris hitting the post before goalkeeper Max Merrick tipped Myles Weston’s cross-shot over at the other end.
The hosts then had an effort ruled out for handball before their task became harder after 68 minutes, when Neo Eccleston received a second yellow card following a late challenge on Jack Baldwin.
However, the 10 men were level just four minutes later when Nathan Sheron delivered a cross towards Harris and the ball deflected off Inniss into the net.
Hartlepool completed the turnaround after 80 minutes. Sheron helped keep the move alive before finding Charman on the edge of the penalty area, where he curled an excellent finish into the top-right corner beyond Nasta.
Hornchurch pushed for an equaliser, with Josh Walker firing a low effort at Merrick before Ryan Loft headed narrowly over the crossbar.
But Hartlepool held firm during the closing stages to leave the Urchins reflecting on a missed opportunity after leading and gaining a numerical advantage.
Daryl McMahon’s side now turn their attention to Tuesday night’s National League home fixture against Yeovil Town.
