Rovers had a dream start to lead 2-0 after less than 15 minutes thanks to Andri Gudjohnsen's brace.
Barney Stewart instantly pulled one back but it wasn't until referee Adam Herczeg awarded a penalty in the second half that Isaac Price levelled the score. Felix Horn Myhre then went on to head in a late winner to complete the comeback.
Sean McLoughlin protested against the penalty decision, with replays suggesting there wasn't much contact on Jayson Molumby, though it was a clumsy challenge.
The Rovers head coach felt the decision was 'very poor' and left him frustrated.
"I think West Brom are a good team, as their league position shows. It's never easy to come here," Mowbray said.
"I think we gave them something to chase, didn't we? 2-0 early on, and I think they did chase it very well.
"Listen, I don't want to be the manager who moans about officials and stuff, and yet I think the penalty is a really, really poor decision.
"I think it should have been a free kick to us with a double-handed push around the edge of the box here, but Sean's adamant that he never touched the man, no contact whatsoever.
"I do feel pretty annoyed with their penalty goal. I'm pretty sure in my mind it's not a penalty, for a few different reasons.
"As I said, we have to just accept it now. The result is 3-2, so let's move on.
"Yet it doesn't matter, does it? Here we are talking about a game we lost 3-2, so yeah, just a bit disappointed.
"They've worked so hard this week. Going away to Bristol, getting three points, beating a very, very good Cardiff City team, and went to the Riverside and drew 2-2 late.
"Just a bit frustrated we've got nothing from the game, and I think we deserve something.
"We had a decent turnout of supporters today with us, singing for most of the game, and then we obviously let them down a little bit at the death, so it was frustrating for them."
Ryoya Morishita went off in the first half with an ankle injury, which will be scanned.
Mowbray hopes it won't be serious but was concerned it was a twist, which could result in further damage.
"I think he twisted it rather than a kick, so that potentially could be damage," he said.
"It's no good speculating; he'll get a scan, and hopefully it's not so bad, but we saw him hobbling off, so we'll wait and see."
