The Bluebirds were forced into a replay in the final qualifying round after being held to a goalless draw draw at Holker Street on Saturday.
Adam Murray’s men eventually broke down City, two leagues below them in the English pyramid, after 154 minutes of football as the 450-mile round trip was worth it for the Cumbrians.
Kieran Thomas was sent off for the hosts before Thierry Latty-Fairweather hit his first goal for the club, with substitute Arian Allen netting a stoppage-time second as Barrow went through at the second attempt.
The game had a similar pattern to the first fixture with the Bluebirds creating the better of the chances but struggling to break down the minnows with stopper Sam Kane producing a number of good stops on the night.
But a giant-killing, which would have seen the Tigers reach the main stages of the competition for the first time since the 2013/14 season, always felt a long way away.
The Bluebirds started brightly and had a couple of early crosses into the box without reward.
Innes Cameron had the first real chance of the game as he fired over the bar inside the opening ten minutes.
Kane’s was first called into action on the quarter of an hour mark when he made a full-stretched save to divert Keaton Ward’s well-struck effort away from danger.
Down the other end, Ashley Hemmings missed the target with a looping effort with the hosts’ best opportunity of the first half.
Marcel Oakley went close to scoring a great goal as he raced away, only to fire just wide of the mark at the near post.
After the break, the visitors continued to threaten with Seb Thompson rattling the post with a low strike minutes after the resumption.
The Bluebirds were then left remonstrating with the officials moments later when they were convinced Thompson’s next effort had crossed the line.
After holding firm for almost an hour, the Tigers’ job for immeasurably harder when Ward was shown a straight red for a clumsy challenge of Cameron.
Kane pulled off a good stop to push Xavier Benjamin’s effort out for a corner.
But Murray’s charges finally unlocked the door through defender Latty-Fairweather with 26 minutes to go.
A corner could only be cleared to the 23-year-old, who fired home from the edge of the box.
After putting the visitors ahead, the summer signing proved his worth down the other end as he cleared Hemmings’ effort away from danger.
Kane kept the hosts in the contest when he somehow made an incredible triple stop to deny Barrow a deserved second.
Allen ensured there was no late drama as he drilled home from an acute angle in stoppage time.
The Bluebirds are now seven games unbeaten in all competitions and will be looking to make it six straight league victories when they host Forest Green Rovers on Saturday.
