The win came despite Paulton Rovers being two divisions higher.
Manager Matt Rowswell showed faith in his Reserves squad, opting not to bring in first-team players.
Only Lee Sweet was added to the team for his second match of the season.
The Reserves made a quick start to the game, with Pablo Borges, the top scorer, lifting the ball over the keeper to make it 1-0.
Borges then added a second goal from the penalty spot before half-time, giving the Blues a 2-0 lead at the break.
Karl Davis and Morley Gold added to the scoreline before Paulton managed to get one back, making the final score 4-1.
The victory is a significant achievement for the team, who were promoted last season, and are proving they can compete at a higher level.
Josh Bellow was named the star man for his impressive performance and hold-up play.
He also found the net, but was ruled offside.
Ilminster Town Reserves now progress to the last 16 in the Somerset Senior County Cup.
The first team will return to action on Saturday, November 7, against Bishops Lydeard, in a home match at the Archie Gooch Pavilion, with a 3pm kick-off.
The Reserves' midweek match against Tunley Athletic has been postponed and will be rescheduled later in the season.
